About the balance values for the freighters....

For the Monarchs, after you spec them up in Shipedit, put a "balance" value of -40, to bring them in line with the regular range for SFC freighters. This'll make them appear more often in-game. I just played a campaign like that and it works very nicely indeed. There was every combination of Monarch, Sublight container, DY class, Huron, Sherman, and whatever else I use as a freighter, appearing in what felt to be the correct proportions.

For the Sublight Containers, after you spec them put in a balance of -20.
